I believe the film was shot on the Isle of Mull.
I watched this again yesterday. Great film. I presume much of the outdoor stuff was filmed along the west coast of Scotland, one boat has Oban marked on it and another is named "Northern Diver" or something like that. I wonder if it was a local dive charter boat ?
In the helicopter sequence, a wreck is shown, driven onto the cliffs. I wonder what it was and where ?
The underwater scenes don't look like British waters, The Med possibly ?
I believe the film was shot on the Isle of Mull.
I love this film too, but one I have only learned to love as I've got older. It's really quite hard bitten and raw, and Hopkins puts in a great performance.
There were scenes filmed on the island of Staffa in the inner hebrides aswell. The main location being the magnificent Fingal's Cave. Here is the wikipedia link to info on Fingal's Cave, with a nice few pictures.

Fingals Cave/Staffa...well worth the trip, went there a couple of years ago, will try to post a pic.
A few bits and bobs about it here
When Eight Bells Toll - Scotland the Movie Location Guide
The TCM page for the film mentions Malta as a location, which suggest thats where the diving scenes where filmed
I have not had much time to be on here recently, but here is the pic I was going to post.
About 5 years ago we had a wild ride out to Staffa, the weather was right on the boat operators limits
