It sounds like the 2003 BBC series Strange.
My brother's partner asks:- "I'm trying to remember the name of a television programme which I think was shown sometime in the 1990s. It was about a guy that lived in an old church building (I think) and he investigated supernatural mysteries. He had a girlfriend, she was a nurse and she lived in a flat with her son. Her son was intuitive to supernatural goings on. I can't remember the actor's name but he was quite tall with curly hair and quite a deep voice (he might have been Irish but I'm not certain)."

Possibly Jonathan Creek? Alan Davies fits the bill although he lived in a windmill not a church. Caroline Quentin was his 'girlfriend' and she played a nurse in Men Behaving Badly.
One or two of the episodes were quite supernatural.

I recall the BBC fecked about with it at the time of broadcast - not repeating the pilot, changing the broadcast times at short notice and so on. I enjoyed it but eventually the powers that be get their own way.
